I suggest you to goto google webmaster and select your preferred URL either with or without www.

You are right. Google have the tool in google webmaster that allows us to choose www or without www. The most preferred way is to use 301 redirection manually.

Well, I never knew that they were ranked differently! We had a http://www site before we came to wordpress, and now it’s just http:. I don’t know enough to check permalinks because there’s all kinds of stuff on that page that I don’t understand, so whether it’s 301 or not I have no idea.

I think Google Webmaster Help has a feature that let you set which to prefer to use www or non-www and thru that G can easily count your number of links correctly. But that is Google, Yahoo and Bing are different story and just to be safe, your advice of tweaking the .htaccess or implementing 301 will be more advisable indeed.
